Why do all branches of the military have aircraft?

I watched part of a documentary on PBS about life on the U.S. Nimitz aircraft carrier. The commanding officer was a Captain, however there was also a Rear Admiral present on board. Since Rear Admiral is a higher rank than Captain, why is the Captain the commanding officer?
